@Benny:
Your report is confusing: you "cannot get any email" or "some email [are] missing"?

Are there any other e-mail clients that are accessing the same mailbox?
Another app, say stock e-mail app, on the same phone, or something on a different device: tablet, laptop, desktop?

Your POP3 server must be reporting messages out of order, and Aqua Mail trying to download only "N most recent" is missing some that are somewhere "far far far" down the list.

Please try this:

- Long press on the account -> options and folders -> account options

- Increase "messages to sync" to say 250 and "messages to cache" to 500

- Back out and try to refresh

It might still miss some if the server puts new messages further down the list than the first 250 entries. You could try 500 + 1000 too, but the more you set, the long it will be taking for the app to check mail (and it'll use more storage too).

The solution then is to remove these accounts from Aqua Mail and to then add back using IMAP. I hope your corporate server does support IMAP.

1. As already asked by StR:

"Are there any other e-mail clients that are accessing the same mailbox?
Another app, say stock e-mail app, on the same phone, or something on a different device: tablet, laptop, desktop?"

2. As already suggested by Kostya:

"The solution then is to remove these accounts from Aqua Mail and to then add back using IMAP. I hope your corporate server does support IMAP. "

If you have your desktop accessing that mailbox, especially if also via POP3, the following might be happening:
1. Either the messages are removed from the server once they are downloaded by one of the devices, and thus is not visible for the other one, or
2. Even if the the messages downloaded by one device are still on the server, the POP3 server does not consider them as being "new", and does not offer them to your mobile POP3 client (Aquamail).

Whenever you have multiple devices accessing the same account, it is best to use IMAP connection on all the devices (as opposed to POP3).
