Can Aquamail delete files in my Outlook

Can Aquamail delete files in my Outlook through its syncing function? 
I use POP3 to Outlook on my PC.  I use Aquamail on my Android phone. 
Some emails have disappeared on my PC.

Not "in Outlook" per se - mail apps don't sync with each other. Mail apps all sync with the "source of truth" which is the mail server, your mail account there.

Please check web mail to see what's there on the server.

But yes, Aqua's default "method of deleting messages" is "move to deleted", so the messages will at least get moved out of Inbox and into Deleted (on the server too).

If this makes the POP3 server stop "showing" those messages (since they're not in the Inbox anymore) *and* Outlook is set to remove deleted messages, then those messages would disappear from Outlook too.

What are you really trying to do?

The best way to access a single mail account from multiple mail apps (mobile or desktop) is to use IMAP everywhere. In case you're interested. This is not Aqua Mail specific either.
