I wonder if the swipe right command is really different for you in the Gmail account.
Please check what icon you get there - "hide" is "an crossed out eye" and "delete permanently" is an "X".
And if it's the wrong icon - you probably will want to set the Gmail account's "delete method" to "hide".

And one other thing:
Gmail's POP3 is "special" and "shows" each message to "a" mail app just once and then never again (first come first serve). So a message retrieved in Aqua Mail won't be available to other mail apps over POP3.
Unless you use something called "recents mode" (in the account's settings in Aqua Mail).
But really please consider using IMAP.
