Mike, please, reread what has been described in this thread, POP3. It is not a shortcoming of the app, but rather a principal limitation of POP3 protocol: no folders besides Inbox can be synced. Period.
So, if you are relying on POP3 protocol, you cannot do anything with folders on one device (which are inherently local with that protocol) and transmit that information about those folders to a different device (or the server).
PS. Maybe this thread explaining the same situation with Thunderbird (replace Thunderbird with Aquamail or any other mail client and all the arguments stand) would be helpful for understanding.
