Messages not moving or deleting from inbox

When I access my messages from Thunderbird and move to a folder or delete a message in that program (IMAP) my inbox is clean.    Then when I go to Aquamail in phone the messages are still there.    If I move that message to a folder again (repeat)  when I look in the folder there are now two copies of the message.   

This does not happen all the time,  but often enough to make me want to ask about it.

I wonder, are you waiting for aquamail to synchronise? Possibly 15 minutes if you have continuous WiFi or 3g coverage the whole time, maybe more if you don't or the phone sleeps.

And are you waiting for Thunderbird to synchronize with the server after you have moved your messages?

Try this to rule it out:
1) Move messages using Thunderbird and let it sync (force refresh or wait a while)
2) Connect to your webmail (if you have one) and confirm the messages are properly moved also on the server (and not just on your local Thunderbird cache)
3) Then launch AquaMail and manually refresh (using 'sync all' for instance)

One more thing: by default, Thunderbird will not expunge moved or deleted messages from the server.

I have  the same problem:
using IMAP on my PC (Thunderbird), online (t-online.de) and with Aquamail (Samsung Galaxy S3), they are a lot of e-mail remainig in my Aquamail-inbox after I moved them (on Thunderbird) in other folders.
On  the web-server they are correctly removed, so the online-inbox matches the Thunderbird Inbox.  Only on my smartphone they are plenty of e-mail remaining in the inbox, even wrongly marked as "unread".
I dont get it  :(

Is the per account "remove deleted" setting enabled? Long press the account -> options and folders -> account options -> enable "remove deleted".

This means "remove from the app those messages that have been deleted from the server".

I also recommend double checking Thunderbird's EXPUNGE setting (as discussed above).

Finally, all else failing, long press the account and run a test (last item: "Diag: message dates", be sure to pick the right folder). At the end, you'll be prompted to email me a log file.

Thank you for your answer; I am quite ashamed I didnt find it out by myself   :-[

Thank you for creating AquaMail too, it is great.

By the way, is there a possibility to group the mail by threads within a folder (like Thunderbird can do), or do you plan to add a such function?

Sorry, no message threading yet... Being the only developer unfortunately means I'm moving at a much slower pace...

I know this thread is old, but I have the same problem.
I've tried the suggestion and it didn't help.
The option to remove deleted was already set.
I can't find the diag message dates option. Long pressing the account does nothing.
The only difference on my setup is the other software used. I am not using Thunderbird. I am using Outlook on my PC and Outlook Web Access to check what is really in the folder.
