What do you mean by "all messages deleted"?
Deleted on your phone? On the server (as seen via Web interface)? On another device/computer?

Do you have other devices accessing the same account? Is any of your devices, including your phone configured to access you email server via pop3?

I'm guessing that you're using a Windows mail app to connect to same account -- and that this Windows app connects using POP3 (not IMAP) -- and that it's also *not* set to "leave messages on the server".

And so this "desktop" mail app deletes all messages from the mail server when it checks mail -- which is then "synced" into Aqua Mail ("synced" - what's on the server is what you'll get in Aqua).

I'd recommend switching the desktop mail app from POP3 to IMAP and make sure it set to "leave (keep) messages on the server".
