Hi, I receive all my mails twice on both of my accounts. How is this possible and how can this be fixed?

What account is this, Gmail? Do you sync "[Gmail]/All mail" *and* "INBOX", by any chance?
Gmail puts all messages into [Gmail]/All mail, in addition to a specific folder, so choosing one or the other is recommended.
If it's not Gmail, please provide more details. A debug log would be great so I don't have to guess. http://www.aqua-mail.com/?page_id=22

Hi, it's a gmail and a "normal" mail. I just switched debug on. And I don't seem to have an option of syncing [Gmail]/All mail.

From which account do have double emails.
In case of GMail:
To select which folders to sync go into the acount folder setup. Select no sync for "All email" and select sync for "Inbox". If you do not see the "All Mails" folder, select the Option "Other folder" then those will appear.
Do NOT select both of them. Recommended is only for "Inbox"
